The first thing to look at is whether or not the forks can be raised in the triple trees a substantial amount.

The next step is to get a lowering kit for the rear. The research that I did seems to indicate that the rear suspension requires a lowering kit. Metisse appears to be the #1 choice of kits to do it safely. They run $175 plus a little for shipping.

Hey, we had Ellie's (Sybersprite) Ninja 636 lowered when we bought it. Pro Cycle did it for about $110 parts and labor. These guys are awesome, and I recommend them for tires, chain, sprockets and other things like that. They lowered the front end and the rear for a total of 1 inch.
I know it doesnt sound like alot, but she's totally happy with it, and she's barely 5'2". It seems more like 1.25 to 1.5 though. Kits are made to lower up to 4 inches, but beware, there are limiting factors. The first thing as was mentioned, is the front forks. Of course you can lower the rear more than what you lower the front, but this will change the handling charachteristics / steering geometry (so I'm told). Also, suspension travel in the rear can be compromised. If you use Pro Cycle, tell Jeff or Karl, Vinny sent ya! No I dont get a kickback.
